The key fob does two things quite separately. It open and closes the doors. It also provides the correct security credentials to the vehicle immobilizer. At first is sounded like whomever programmed it only did half the job. It may also be that the internal battery is low. It is a complex error with the vehicle computer systems on a key fob with unknown history and issues.

Most locksmiths, key cutters can duplicate another key for you. To get another key fob(remote), you will have to go to a Hyundai Dealer. The remote will also have to be programmed along with the remote you have now. Costs vary.
Do the doors lock normally when using the manual switch on the dirver's door panel? If so, the problem is in the ETACS module. Here's the wiring diagram:
I just had this happen to me yesterday with my 2002 Santa Fe. After trying everything (jiggling steeling wheel, shaking the car, you name it we tried it). We got a chain and pulled the car ahead about 2 feet. That didn't seem to do anything but we then pulled up the emergency brake into the lock position and tried to start the car (with the ER brake on) and it worked!!! The steering wheel came unlocked and the car started up. Don't know if it was the pulling of the car that broke something free or if it was the ER brake, but that was what worked for me.
