You might try the fuel filter, or even the screen at the fuel pump. Sometimes when these are clogged, they let fuel through after relaxing and letting the sediment settle, but move into place to restrict flow enough after running for the engine to be shut down.
Check to see if your relay opens after warming up. Make sure all you connections are tight. It could also, unfortunately, be the fuel pumo itself.
