If it stays on and the car starts you are in bypass mode.
Some times remote starting alarms have a switch under the console to put a car in this bypass mode.

If not pull the battery for 5 min. and relearn your key.

If still no luck you are me and you got a code in a BCM or PCM.

Just from changing a battery.....Love GM....well in the 60s maybe

What would make the floor boards lights stay on when you shut the car off on a 1998 lincoln navigator?

IT MAY HAVE A SECURITY DEVICE INSTALLED! IF SO, THEY WILL STAY ON A SHORT TIME AFTER THE CAR IS SHUT OFF, TO ALLOW SECURE LIGHTING FOR YOU TO EXIT THE VEHICLE!

Looks like the TDM in the security system (VATS/PassKey) is having problems, it's typical on those cars. You can find a great write-up here: http://newrockies.ca , it was the only thing that saved my Park Avenue.

For the security light you need to replace the ignition lock cylinder or bypass the security system. For the other two, you need to have the car scanned to see what codes are in the ecm and the abs module.

Security light stays on

First place to check would be a fuse.  See if there is one labled security or alarm.  If there is try changing that.
