Had sparks coming from under it, and you left it that way? Could be a short just killed your battery. Could be that a short melted your wiring harness. If you're lucky, it's just a short that blew a fuse. Get it to a pro, ASAP.
The PCM dosen't control these items, so it isn't the problem. Is sure sounds like it's in the wiring- a short to ground. As you have many different systems involved, you may have rodents chewing the wires, [ bare wire to rear lights is a sign ]. You should look under the hood, pull down any panels the dash, remove the lower part of the rear seat, and trunk area where wire harnesses pass through. If you find any signs of chewing, you will need to either try trapping them [ NOTE: this usually dosen't work well ], or posioning them with baits [ Decon or such ]. You should also find and remove any nesting materials you find and spray with a a product to remove thier scent as it will attract others.
Something is draining your battery overnight and once you start running it, it recharges your battery. If you have anything plugged into your cigarette lighter, unplug them. Unplug anything that you can, like if you have an amplifier for your stereo or anything else. Tonight unhook your negative terminal, and then hook it up in the morning and if it is ok, then you know that is definitely your problem.
if all it does is click with a new battery it is not the alternator because all the alternator does is charge the battery i would take the starter or selinoid off if it isnt built in with the starter and have it tested the same as you did the battery
