Engine stumbles when first turn it on for about 5 mins after that car runs good , done a ton of work to it just can't figure out the shake .

Sounds like the ECT, Engine coolant temperature sensor. But you changed the engine, Unless you took the sensors off the old and put them on the new? Then the other thing I think about is the wiring for the engine. And one other thing is the computer for the engine. You didn't give any codes..The engine light must be on?

2000 vw beetle 2.0 L, low level coolant light...engine mil code 1256

not the pump but air in the system or a broken wire to the coolant level sensor
that sensor at the top of the radiator tank has to be completely immersed in coolant or the circuit is broken and the light comes on
same effect id the wire to that sensor is broken in the insulation

Low coolant light stays on and coolant level is not low

Many times vehicles have a coolant sensor mounted on the radiator that goes bad allowing the low coolant light to stay lit changing this sensor usually takes care of the light also make sure the wires running to the sensor are not shorted or broke.

I have no solution, but my 97 jeep is doing the exact same thing. It's also telling me coolant sensor bad, even though I replaced the sensor.

Twice the engine light has remained on when fired up and the trans. has stuck in first gear for several miles then light clicked out, gears changed then worked perfectly

If the "check engine" light is coming on, there is a code, even though the light goes off, the code should be stored. If it stays in 1st gear I'm guessing you may have a stuck shift solenoid. Have you had the trany fluid changed lately, is it full of fluid? Check the fluid with vehicle in "park" on level ground, with the engine idling, it's best to do this at operating temperature. The manufacturers usually recomend changing the fluid and filter every 30,000 miles. It could be something else too the transmission shifting is controled by the computer. The computer gathers information from various sensors on the vehicle and tells the transmission when to shift. I guess I would get it to a shop and have the codes read to find out what is going on before you have major trany problems. It could be the vehicle speed sensor, throttle position sensor, mass air flow sensor, coolant sensor, etc. Good luck.

I get an intermittent "Coolant Sensor Bad" The FSM is clear, Bad mean the line to the coolant bottle switch is open.

The coolant sensor and the coolant level sensor are two different sensors. Your message center is showing (coolant sensor bad),not level sensor bad.
The level sensor only monitors the amount of coolant in the container
The coolant sensor senses the degrees of the coolant, which turns on the electric cooling fans. Change the coolant sensor, and the problem should go away.
