Could it be that you are doing this? Mini has a feature where if you hold down the unlock button on the key for a few seconds the windows will drop...and a few more seconds the sunroof opens.
It happened to me a few times

Depending on the year, anything over about 1998 has whats called a 'central convenience module' that controls the windows, locks, sunroof, alarm, etc. It sounds like the one in your car is faulty. Its possible that the bad alternator caused some sort of power spike that has semi-fried the module, but not completely. They can be had used for < $100 generally.

Front windows and sunroof open on their own when car is turned of

Had the exact same thing happen to my 2009 MKX. It has happened twice now. Today I discovered that if I press and HOLD the unlock button on my key fob, the two front windows and sunroof will open! Mystery solved! So...the key fob must have been pushed up against something in my purse. I wonder if there is a way to turn this feature off!?

Hello. These cars can be confusing to people, I have even known people to become "locked" inside their own cars. When you open the door, and don't close it and then get back in the car thinks you are still outside, but it detects your fob and is warning you there is a fob left in the car. You probably have it set in the DIC to detect fob left in the car. You can change it in the DIC if you wish.

All windows on my 2000 S-Type were fully open

some models are supplied with a system that when you press a button on the key fob all the windows go down(to let out very hot air when parked in sun) only chassis no/factory data will confirm if this is, you cant buy a key fob to make this work....onboard computer has diagnostics though.

Locks on 2004 Legacy Outback

Not far fetched. The frequencies may bleed like a radio channel does when its not right on. Your two frequencies may be so close or one much stronger(other car) You should have it check before someone else notices it. Good luck
