Question about 1999 Jeep Grand Cherokee
I have a serious dislike for any system that is not user friendly. Though the system does prevent many thefts, it also causes problems like yours, that make $ for the dealers for no real reason.
Though the older systems did work as I outlined, the ones with a chip in the key do not.(from my research, it seems like the key is like a small flash drive that serves as a removable part of the computer) Supposedly all are different and cannot be bypassed, unlike many GM cars that use a resistor that can be installed as a bypass. Therefore, 'though you don't want to, it seems that a visit to the dealer is your best option.
One thing I'd try first is attempting to start the engine twenty times in a row. This was mentioned as how the system is armed when the car comes from the factory.
Also, if you have a different key, I'd also try using that one.
When I replace any battery on newer vehicles, providing it is not "stone dead" I attach another battery to the cable ends via a small version of jumper cables (normal house wire with clip ends) Attachment is same as using large cables. When using this, I cover the ends with a short section of an old heater hose as a "sock" to keep from inadvertently shorting to ground. This keeps the system from dropping out while you are working. I have seen ones for sale that plug into a cigarette lighter but they wont help unless the lighter is "hot" with the key off. (they use a 9v battery)
Though this won't help you now, it may in the future. Hopefully some computer guy will figure out a bypass that's permanent so all of us aren't at the mercy of these people!
