Hello. I have had my car in the shop numerous times for problems with my lights. All of my dashboard lights, headlights, and even heat dim in and out. It happens all the time while driving. Almost like a strobe light... Car starts and runs fine. My battery light comes on every so often as well but goes off for weeks. Ive had the alternator replaced, battery replaced and some wires replaced and they say theres nothing wrong with it. What else could it be?
Look at the mercury tech bulletin I just fixed the same problem on my girlfriends cougar it takes a little time to do but fixes the stupid flickering! It's a wire that runs from the harness of the alternator it needs to be cut and hooked up to the battery wire on the alternator

Just went through this on after market rebuildt alt.a bypass harnes is instaled fixed this one
Suggest replacing the the switch for the headlights or the switch for the dimmer...doesn't sound like it's your charging system, but more like a switch. There are probably relays involved too, usually in the Fuse Box, that may be suspect.
Good luck,
