Sounds like anti-theft system problem ! There is a little red light center top of dash pad , When you try to start the vehicle does the light flash fast ? If the vehicle thinks it's being stolen it won't let truck crank over an it turns off the fuel injectors !
Check your Inertia sensor. Should be near or behind front kick panels or in rear cargo area next to air-ride cutoff switch. It has a push button reset. There are a number of systems that the Remote Start bypasses. So having a failure with the manual Key start would point to a common problem neither can overcome. A scanner may help diagnose these problems as a trouble Code may not have appeared on the dash yet. In the end, its a matter of finding whether you have spark or gas. Have your Battery checked. All settings are dependent on the Voltage differences.
What brand is the remote start, and is it new to the vehicle or has it been on and working properly for a while?
Most remote starts have a feature that will shut the vehicle off when the brake is applied after the vehicle was started with the remote and the key has not been used to turn the ignition. However this is not what happened in your case. Some remote starts have an on/off switch that is installed under the dash, depending on brand and installation. If you have that switch, turn it off. If this does not correct the problem, locate the power with for the remote start and disconnect it. If this still doesn't correct the problem then is sounds like it has caused other electrical issues.
Check the battery cables make sure they are clean and tight. Make sure the battery has at least 12V, new batteries sit on the shelf for months sometimes before they are purchased. If this yields no results, remove the starter and have it checked. If it checks bad, replace the starter.
Apparently the vehicle was in park enough to get the key out, but not enough to get it to turn to start or allow the remote starter to work. Once it had been jiggled around and put ALL the way into the PARK position, all works well again!
