What could caus a Lincoln MKZ transmission whine that started right after oil change and tire rotation. Seems to be louder when the tempertrue is colder.

The Haynes manual for the Fusion/Milan/MKZ describes the steps. I've changed them out in 1/2 hour. Make sure you have a torque wrench that goes over 200 ft-lbs. Also, if you can't loosen the bolt holding the bearing onto the front shaft, get a piece of 3-4 foot steel pipe to slip over the breaker bar to get some leverage and step on it while a friend holds the socket on the nut. (I would have them wear leather gloves just in case the socket or bar slips.) Also, after you've jacked up the front to take the tire off and remove the cotter pin, put the tire back on and lower the jack. Break the nut loose with the wheel on the ground (in park with the parking break on - it's easier.

You should find out there is none.
For the last 20-30 years, cars do not have drain plugs.
To drain the tranny, you take a large pan and put it under the tranny oil pan and loosen the screws around the perimeter of the pan and catch the oil as it leaks out.

what you need to do is flush the trans completely, put in new oil it should fix the problem. Change the transmission filter also, God-Bless and hope this helps you!
Sounds like tire size is different. Hope rim size is same. The ABS can sometimes react with Traction control counters and when one tire spins at a different rate due to size differences, the Warnings would light up. Dislodged brake sensors. When jacking or changing tires, sometimes the sensors which plug in can slide out of their positions.
You are still under warranty. Lincoln products have longer warranties. Make it the dealers problem. There may already be a fix in the system.
I would guess something like a speedo cable or clearance problem between moving plastic or rubber parts. If not, the fan clutch could be a possibility.
