If it has the 2.4l 4cyl "Twin Cam" you most likely need to replace the plastic housing that the ignition coils sit in. These develop hairline cracks and leak spark to the cam towers, which results in a nasty misfire.

2005 Jeep Grand Cherokee limited 4+4, is missing, replaced spark plugs, coil packs, fuel pump.02 sensors, still missing.runs ruff in idle.smell gas when it starts,

Check for the computer codes. It can point to the cylinder that is miss firing. Could be a bad injector. Do a cylinder balance.

Sounds like you have an air to fuel mixture problem, have you put a scan tool on it, being a gm i suspect it may be the mass air flow sensor/map. Pull the codes to see why you are dumping fuel

Exhaust leaks will cause oxygen sensors to read too much oxygen and make the fuel mixture rich. Fix the leaks and you will get better mileage. You have a sensor just in front of the cat so increased air /oxygen will cause this condition.

Can water in gas do alot to my truck and, does it run ruff?

It will not hurt the engine as long as it is clean water, muddy water will clog everything. You must drain the system and flush all water out ASAP.

Starting ruff

I'm leaning toward a bad sensor, as in throttle body temperature, or coolant temperature sensor. The smell of too much fuel is probably from pushing pedal to start, which shouldn't be necessary on a fuel injected vehicle. What does it do if you leave your foot off the gas pedal during start? As far as fuel filter goes, if it hasn't been done in a while, I'd do it anyway just as preventative maintemance if nothing else.
