Yes, you can disarm your factory alarm system with only the key. To do this, put the key in the drivers side door lock, turn it all the way to the left and then to the right all the way. This will unlock and disarm the "original factory" alarm system. Also try locking and unlocking the rear hatch. This should reset your security system.
