Question about 2008 Lincoln Navigator
The running board intermittantly fails to retract. sometimes, does not retract at all. At other times, retracts normally.

I have the 2008 navi, if it's the same, you toggle through the info button on the lower center console until you get to running boards (in out auto) select your choice.

The door switches are built in the latches on each of the doors, they are pron to sticking, leaving the security module to beleive the door is open.
The simple fix is to spray a generous amount of WD40 on, in, and around the door latches, then opening and closing the door a few times. I would start with the passenger door as`this is likely the culprit. do the rest of the latches as a prevenitive measure.

I would say its the door jam sensor telling your car the door is open is shorting out causing it to not create a connection when all the way released

You probably have a bad door switch that is located in the door latch.If the vehicle tells you which door is ajar I would try a good penetrating oil first and if not replace that door latch.It will take a bit of working the latch before it will start to work if thats all it is so have some patients with it.
