At times and seems alot lately the truck wont start in the mornings and just turns over and backfires but then eventually starts.what could be the problem

These seem to be unrelated, did the car backfire violently before this happened? The timing chain may have jumped cause a mechanical backfire that cracked your oil filter. This very hard to diagnose, can you give more info, does the car seem to turn over normally.
okay i have the same problem sometimes it will start ok sometime it will not so had to put a rag in the air filter with gas on the rug to starts it but it does alot of hesitating when you're driving it. it just started doing hesitating now its doing this idoling up and down and when you crack it over alot the check engine light come on when it running but eventually it tunes off i was thinking about changing the fuel filters again to see if thats the problem because i think it started when i change the fuel filter i need a little help
You said the problem happened right after the engine was replaced correct? If so bring number cylinder to top dead center on the compression stroke. Remove the distributor cap and see if the rotor is lined up with the number one spark plug wire. It's possible the distributor was installed 180 degrees out.
If this car has a carb, the most common problem is the auto choke mechanism get siezed/ gummed up. Remove tha carb plenum in the morning before starting. Depress the accelerator pedal and check that the flap on top of the carb has closed.
