The AX4S equiped was never known for its reliabilty, I'm guessing you have around 120,000 miles on it?
The main problem areas with that transaxle was shift valves, and torque converters. Not cheap either, a Ford Factory Remanufactured transaxle will run $2,000, and almost another $1,000 for labor, but a good one can be had for less, but remember, new doesn't mean good, and good doesn't mean new.

if the battery has been installed wrong you will need to get it to a trusted technician who will probably make the determination that that one or more of the vehicles computers has been damaged and will need to be replaced. it is critical now days to make sure the polarity is correct and they are not very forgiving when you make a simple mistake.

Just had same prob $3300 later fixed with new trans car had 84k on it no adv notice now every time start car in AM rough till warms up then runs fine
