There is a whining noise coming from the steering column. Doesn't happen all the time, but when it does, is very loud and noticeable. It has been at the dealership for this problem,and they greased or lubricated the steering column, but the noise remains. Also, when braking, it is smooth until it gets to around 35 mph and then shimmies real bad until about 25 mph. At that point it is smooth until stopped.

Possible bearing in one of the drive pulleys. I have changed numerous alternators for this noise. Take the belt off and start the car. If the noise goes away you know it will be pulley related and not transmission related. If noise goes away, spin all pulleys by hand to determine the defective/noisy one
Unfortunately the mechanic you spoke to was correct, a lot of Ford products had a bad run of power steering pumps. They notoriously leak and causes the pump to whine when steering.
When you checked the power steering fluid level were there any indications of excessive foaming? There are three things that would cause a whining noise from the power steering. 1- low fluid (you checked that so that is not the culprit), 2- loose steering drive belt (you should not be able to press down on the belt more that about one inch between the steering pump pulley and the crankshaft pulley), 3- power steering pump bearing worn out.
The serpentine belt is the most common cause for whining sound when accelerating, try to understand if noise is coming from serpentine belt.
Also check power steering belt under steering column, and also the rotor and chain, thei do not make whining noise , but can make noise when accelerating.
The probably lubed the intermediat shaft conenction. The loud poping noise could be from them not sitting the boot back correctly. Inspect your boot. As for the moaning noise Only thing I can think of is a hydraulic noise.
