Hi Justin
you seems that you have a good idea about engines and injection systems, lets say that the computer see's rich exhaust and pulls back fuel mixture. creating misfire. why the engine is misfiring on one cylinder only??
my advice to you
1 search for a vacuum leak corresponding to the misfiring cylinder, like a manifold gasket or injector seal.
2, do a compression test for all cylinders, probably you have a burnet valve.

Misfires and chugs when in gear( overdrive)

Well we really need a lot more information like, engine size, year, mileage, is the check engine light on, etc but for the sake of helping you lets generalize. If you have more than 80,000 miles and if you have a slightly older model Ram then most engines will need at least spark plugs replaced by 100,000 miles or sooner. If your check engine light has come on the you will have a code stored for what sounds like a misfiring engine. Most computers will even tell you which cylinder is misfiring but if it says misfire on one cylinder then start with a basic tune up and replace all the spark plugs. A misfire can also happen because of a lean condition,(lack of fuel). This could be from a worn fuel pump, clogged injectors, bad gas, etc. Most Dodges have a fuel pressure test port so you can hook up a fuel pressure tester and road test the truck to read what that pressure is while you're driving down the road. If your fuel pressure is ok then add a quality injector cleaner to the fuel, change the spark plugs and road test. Let me know if this helps.

This can be caused by bad plug wires, the heavy load of top gear causes the misfire.

If that is the only speeds where the problem exists, it is probably not an engine misfire. Most likely, the transmission is kicking in and out of overdrive. To verify this is the problem, try driving your truck with the shift lever in the "3" position. This will disable the Torque Converter Clutch (TCC) solenoid which causes the transmission to go into overdrive. If the problem goes away, then the problem is definitely related to the TCC solenoid and not an engine misfire.

If you are sure the problem is not a transmission problem and you still believe that the problem is being caused by an engine misfire, I would be checking the EGR system for proper operation. A malfunctioning EGR system can cause engine misfire at certain speeds - especially speeds near the speeds you are describing.

a very common problem for the 5.4 fords is the coil packs going bad. normally misfires once heated up and under slight load ( in overdrive going up a grade) if the check engine light is on, it can help pinpoint which cylinder is misfiring. if plugs haven't been replaced within last 50-60k miles, plan on replacing plugs, and usually the coil pack that goes bad is one of the rear ones, but impossible to tell without a scan tool. if you don't own one, take it to a shop

2003 Crown Vic Misfiring after acceleration

I just came up with that exact issue in my 2003 with 98K police crown vic. And the last time I had this issue in a 2001 police Crown vic it was the crank shaft position sensor. A $20 part and about 30 mins to put it in. located near the bottom of the engine. I had to un bolt the A/C compressor and push it out of the way a few inches to get to the sensor. If you have about 100K mile on it and its an idled heavy police car, this sensor should be changed out anyway. It can leave you on the road dead and some dealers have a hard time find out whats wrong as the OBD 2 does not see it as a problem when it goes bad or becomes touchy as I think mine is.
