My 2003 jetta gls 1.8 runs rough and little power and the service engine light comes on when accelerating.After a steady speed is maintained it runs smoother.At idle the engine light goes off and is smooth.The guy at advance Auto said A plug was fouled.Should I get a tune up ? How much should that cost if I get it done?

i would first change the fuel filter with it being run low in fuel it may have picked up some trash off the bottom of the tank so change the fuel filter and see if it runs better
If your catalytic converter is "below efficiency" or otherwise clogged, you will lose power as you drive and the vehicle heats. The more you drive the vehicle, the worse the problem will become. The exhaust can't escape properly through the catalytic converter, therefore your engine won't run properly. Your issues are related, and if you replace your catalytic converter they should go away.
If you heard a hiss, that's probably what to look for. With your engine running, wiggles all your vacuum lines around, and try to find that hiss again. It will be a broken or cracked or loose vacuum line somewhere. A stethoscope, or a length of fuel hose held to your ear can sometimes help you find them.

Guys, what you are experiencing is the car built warning system. When your engine light blinks it indicates a Major Problem has occurred or is occurring in the engine. When this occurs the cars goes into a "safe," mode which means all power is cut by at least half in an effort to save the car from more major damage. You can take your VW to any large chain autoparts store (autozone, advance, etc) a lot of them are offering a free engine diagnosis. Do this if possible to see where the problems maybe coming from and ways to fix them.
