This case sounds like the car needs to be re-trained for the key fob. Unfortunately in most cases, the dealership needs to do this. However, you may want to look at your owner's manual to double check and make sure you can't somehow do it yourself? However, I'm not certain about that. The dealership is probably where you need to have it fixed. It's a fairly quick and easy operation.

unlock with key and hold key over for 30 secs(windows may go down)then lock with key and hold over for 30 secs(windows may go up)then press remote unlock button and hold for 30 secs,you have just reset system...the closer you have to get to the car for the remote to work the lower the battery power.sensor on top of dash(little black dimple)rarely,if at all, goes wrong.....
If you completely remove the trim then you will be able to watch how the mechanism operates. If you then turn the key you will be able to lift the handle at the appropriate point when the mechanism is engaged. Leaving the trim off looks bad but it beats not being able to open the boot! My wife's Golf has this problem and it just seems like a rubbish design. The Golf is very poorly built and we have had loads of niggles with it. Will be glad when we get rid of it.
thw window either came off the window slider or the slider bracket, this can be determined by removing the door panel. this could also be cable driven and the cable has disconnected or broke, can also be determined by removing door panel.
if its into the front passenger footwell i had this too, inside thwe door closure where the hinges fix is a small rubber hose that funnels water from the sunroof down the apillar in a tube and out, if thats blocked it will run into the car also it could be coming in throught the window seal inside the door and out just inside the door closure area.
check wires and plastic vacumme lines in between all the doors.pull rubber boot back look for broken cracked wires and vac lines.same thing on hatch open hatch at the left hinge for the hatch and roof you will see the rubber boot.pull it back look for damaged wires vaclines
