Could be bearings, transmission, water pump, any number of things... Hard to tell.

I have a whirring, rattling sound whenever I change gear on my 1995 Ford Escort - I think it may be my fly wheel but have no idea what sort of cost I'm looking at for repairs?

The sound that you are hearing it the throw out bearing. The noises that you hear is a sign that is going out. You will have to have the transmission removed and might as well have the clutch replace with the throw out bearing as a set due to the work that needs to be done to change it.

Rattle sound when I hold in my clutch pedal

A possible cause of this rattle is the clutch throw out bearing. It is wjhat pushes against the pressure plate to release the clutch. It does require the transmission to be removed to replace it, and while you have the transmission out, it would be a good idea to replace the clutch, pressure plate and pilot bearing too.

1993 ford escort with manual transmission. When the gas pedal is released the engine does not automatically slow down. It does slow down after a minute or two. Is there a spring that needs to be replaced?

There are usually return springs but it could just be that your car coast a long time when in high gear before it starts to slow down. My Jeep is the same way, if I'm running at 55 I can coast for a few miles before I slow down very much.

Bad clutch problem

this will be an internal issue. A bad master or air in the system will cause the pedal to have no pressure.
If its not releasing then it has to be something that was not done correctly when it was apart like maybe a bad pressure plate.

I push the gas pedal and I hear a fuuny sound .It sound like something is loose.

its hard to know but, most problems are a loose torque converter wich sounds harder under load, the radiator fan touching the plastic collector

Ford escort 1989 increases its speed without stepping on the gas

First guess is that a motor mount is broken and lifts one side of the motor just enough to pull on the throttle cable.
Second guess is that the cable return spring is broken or missing. It pulls the injector throttle body lever closed when the gas peddle is released.
