2003 BMW 530i. investigation links the service light to the automatic transmission. Appears the system has sensed the internal mechanical clutch unit has lost pressure and will start to leak/slip. Part is estimated at ~$1800 with additional labor. What is typical repair times for cost estimating purposes?

The brain is telling you it thinks the engine is due for a service. Mostly this can be ignored if the engine has been serviced but it is reckoned some management systems reduce the power output of the engine if the brain continues thinking it needs a service.
While some service indicators can be reset fairly easily, I seem to remember the BMW needs dedicated diagnostic equipment to reset it.
THe microfilter is just the filter. The oil filter is available off the shelf at advance auto parts. It's the original equipment German brand, "Mann". It's about $12.00. The price of $300 you were quoted is more the range for a transmission oil change, not engine oil.
Don't be confused about the word"microfilter". Again, it just means the filter, same as any other car.

I have 2004 530i bmw. mileage 118,250. The check engine (increased emissions) comes on after I serviced windshield washer.

While it is possible to convert any E39 from an automatic to a manual, it is a very difficult and expensive task.
Cost depends entirely on the parts you want to use (new or used?). While you could perform the changeover mechanically, the electronics & wiring issues would likely be prohibitive to do the work yourself - there are multiple computers in the 530i, and all of the systems management in an automatic are different from those in a car with a manual transmission.
