My keyless entry did the same thing on my cobalt. There are two tongs that get displaced. Atleast that's how it is in mine. I find if i hit the clicker off my hand a couple times it works. Sounds funny i know but that's the only thing i've found to work

SOURCE: Key remote stopped working
I HAD THE SAME PROBLEM, CHANGED OUT BATTERIES IN MY REMOTES AND HAD THEM TESTED AND THEY WORKED FINE. THEY DEALERSHIP STATED IT WAS NOT UNDER WARANTY AND IT WOULD COST $600 TO FIX IT. YOU CAN ONLY REPLACE IT THRU A CHEVY DEALERSHIP. KIND OF A SCAM!

The remote doesn't work but the lock actuators are in question as some of the locks work pushing the buttons then the ones that don't work can start to check by disconnecting the wires that work the bad ones and then see if the remote will work with the bad ones turned off. replace the bad ones then your ready to go after the remote. With your scanner connected to the vehical ( not a code reader ) put the unit in body mode and look for codes and test for the door lock system follow directions and don't skip any steps. If you don't have these tools and the experience using them hire a shop that does. Expensive mistakes can be made in the ( scanner ) world of repair and your not likly to be wealthy enought to find out. Your local auto parts store can find you a good mechanic that works in his area that they sell parts to. and they know who the good guys are.

Aftermarket for factory system? There would naturally be defaults to
disable that if faults are detected with either. Will it plain start
with the key?
These things are not my specialty but you know if it is sensing a problem it should not keep trying to start by remote. It simply must know car is OK and starts right up or would just burn out a starter motor trying and it won't do that. You can check the battery of the remote with a voltmeter or just get a new one.
You said CEL was on. Get the code readings as there may be something there that defeats the remote starter?? You need to know why it's on anyway.
Its possible that you need re-programing or re-synchonized. Keep us updated.
