Try the following complicated series.
It is for the 06.
1. Start with the key out of the ignition, drivers door is open all others closed and
drivers door is unlocked.
2. Perform these steps within 5 seconds.
A. Insert the key into the ignition(Do NOT Turn) Pull key out.
B. Insert the key into the ignition(Do NOT Turn) Pull key out.
3. Perform these steps within 40 seconds.
A. Close then open the drivers door.
B. Close then open the drivers door.
C. Insert the key into the ignition(Do NOT Turn) Pull key out.
4. Perform these steps within 40 seconds.
A. Close then open the drivers door.
B. Close then open the drivers door.
C. Insert the key into ignition and leave it in ignition.
D. Close the drivers door.
E. Turn the ignition to ON (Do NOT Start) then back to OFF.
F. Remove the key from the ignition.
5. Within 3 seconds, the power door locks should lock then unlock automatically
indicating successful entry into programming mode.
Return to step 1 if the locks do not cycle at this point.
6. Perform these steps within 40 seconds.
A. Press the lock and unlock buttons on the remtoe simutaneously for 1.5 seconds.
B. Immediately after letting go of the lock and unlock buttons,
Press the lock button by itself and hold for 2 seconds. Within 3 seconds, the door
locks should lock and then unlock once indicating successful programming. If
the door locks cycle twice, repeat steps A and B in step 6 as the remote was
not accepted.
C. Repeat steps A and B in step 6 for each new remote.
7. Open drivers door.
If I find anything else that is different in the '07 I'll let you know.

Here are the ACTUAL instructions for the 2007 FJ
2007-2008 Toyota FJ Cruiser
(for programing a maximum of 4 remote transmitters)
1. Sit in vehicle, start engine and turn back off, lock all doors with driver's side door control, unlock drivers side door manually... (resets programing procedure)
2. Open driver's door, remove key from ignition switch...
3. Within 5 seconds:
Insert and remove key from ignition switch twice...
4. Within 40 seconds:
Close and open driver's door twice...
Insert and remove key from ignition switch...
5. Within 40 seconds:
Close and open driver's door twice...
Insert key into ignition switch and close drivers door...
6. Now do one of the following to select the mode you wish to do: (switch ON does not mean start engine)
a. Switch ignition switch ON and OFF once to program a remote transmitter code whilst retaining the original codes...
b. Switch ignition switch ON and OFF twice to program a remote transmitter code whilst erasing the original codes...
c. Switch ignition switch ON and OFF three times to check how many remote transmitters are currently registered...
d. Switch ignition switch ON and OFF five times to erase all registered codes...
7. Remove key from ignition...
The system will do one of the following depending on which mode you selected:
a. System will now lock and unlock vehicle once...
b. System will now lock and unlock vehicle twice...
c. System will now lock and unlock vehicle five times...
d. System will now lock and unlock vehicle one to four times slowly to indicate the number of remote transmitters registered...
8. Within 20 seconds:
Press and hold LOCK and UNLOCK buttons simultaneously for 1.5 seconds on the remote you wish to register...
9. Within 3 seconds:
Press LOCK button on the remote transmitter...
The system will now lock and unlock vehicle once to confirm registration or twice to indicate registration has failed...
10. Within 40 seconds: (for registering additional remotes)
Repeat steps 7 and 8...
11. Open driver's door to exit programing mode...
