Its hard to say since you didn't include the year and model of your Jeep also when and how long it takes the battery to drain but Im going to assume that its probably a newer model Jeep like a 95 or so. In the main fusebox under the hood there is a charging system fuse in it that is a rather large fuse about an inch long or so and around 80 to 100 amps. Check to see if that fuse has blown. This fuse would casue the battery to drain becasue even if the alternator is charging, the connection from the alternator to the battery is pretty much broken so the car is running off of only the charge in the battery. It would cause symtoms similar to the alternator not charging. Its an easy fix and probably cost less that $5.

How do you know the alt is good? Also check to make sure all the wiring is ok between the alt and battery and relay. if all wiring is ok try to hook a voltage meter to alt and see if it is putting anything out. could be a fuse or the relay or even the alt.

I have a 1994 grand cheerokee limited that has the check engine light come on every so often and the rpm start jumping up to 1 and down to a stall sometimes it don't stall. The battery gauge meter starts...

Likely you have a bad connection at the alternator or the alternator has developed an internal short or disconnect.
Have your charging system tested. Some testing is done without regard for the fact that some Jeeps have the regulator incorporated into the computer itself. If the alternator is "full fielded" and checks out as good, that tells you nothing about the regulator.(most times a problem like yours is in the alt though).
A code test (free at most larger parts stores) may show a low charging rate. If so, go right to alt testing.
good luck
