I have a 2006 mini cooper s cabrio with 74,000 miles. Seems like it shifts hard, only after warming up, and only in first and second. Should I get a transmission flush?

At that distance it would be a good idea
however you should have the fault codes read as the problem indicates TCM, VSS or servo/ solenoid problems

My check engine light its on.. on my 06 mini cooper.. the codes are p1787, and 1698... can someone let me know what this means??

Mini Cooper Transmission Relearn Procedure

If the gear selection display on your Mini Cooper has an x before the gear selected,

like xP or xD or xR, then you need to run this procedure.

The usual cause of this is a dead or disconnected battery for a long period of time.

First make sure you have a good battery that will hold a charge or fix the charging

system problem.

Get the car someplace where you will be able to drive for a mile or two without

interruption on a fairly level road.

Follow ALL steps and don't skip anything.

Clutch Adaptation

1. Begin with a cold engine and start the car. Shift to N for 10 seconds, then shift

to D for 10 seconds.
Shift to P. Display says xP.

2. Repeat the following ten times. Shift to N for 3 seconds, then shift to D for 3

seconds.
Shift to P. Display says xP.

3. Repeat the following ten times. Shift to N for 3 seconds, then shift to R for 3

seconds.
Shift to P. Display says xP.

Step-up Ratio Adaptation

1. Accelerate vehicle to a speed greater than 80 km/h. Don't be afraid to go above

the redline on the tach for a few seconds. At this point the car may buck and snort

a little as it tries to get into a higher ratio. As soon as it settles into a higher

gear and the revs are above 4500, rpm let off the accelerator quickly. Don

My 2006 mini cooper is hesitating and feels like its going to shut off, my check engline light just blinked 2 times, its going in for 60k service tomorrow!

Most likely it is just a little moisture on the spark plug wires or something. Could also be water in the gasoline. Not likely anything serious at low miles. Be sure to mention it though. The fact the light blinked means a code is stored and ready to be read. That might tell more.

R50 is the designation that BMW use for the hardtop (i.e. not the convertible) hatchback version of the Mini One and Mini Cooper produced from 2001-2006, and including the special edition versions called 'Mini Seven' and 'Park Lane', and also the Mini One D (the diesel version) from 2004-2006.
R53 is the designation used for the Mini Cooper S (a supercharged version with 170 bhp) from 2002-2006, and also the special edition versions which were called the 'MC40' (2004), 'Cooper S works' (2005 on), the 'Mini GP' (2006) and the 'Cooper S checkmate' (2006)
