Gearbox will not fit back on

You need a tool designed to align the clutch plate. It is very inexpensive (around $8) and most of the time is plastic. All auto parts have them. You must get the one that matches your vehicle. First with the clutch plate bolts loosen, align the plate with this tool and tight the plate bolts. Remove the tool. The gearbox now will fit.

A 4.0 transmission will not hook up to a 3.8, the bellhousing bolt pattern is different. It is possible though, that a machine shop could make an adapter plate to make your combination work.

1999 2.0L TD Suzuki vitara the clutch pedal was low and grumpy when pressed and hard to select 1st or reverse. plenty of movement in clutch slave arm and no fluid leaks to be i removed the gearbox...

Pilot bearing (pressed into flywheel) or release bearing (presses against clutch pressure plate)?
Regardless, the repair is the same. Replace clutch disc, pressure plate, release bearing & pilot bearing. Most flywheels are available or as part of a complete kit, minimum is to inspect & resurface flywheel when replacing clutch assymbly.
