Sounds like you got yoru timing off when you reassembled the motor. Should only be a tooth off. More than that, and it wouldn't run.

Does a 1998 toyota 4 runner 4x4 have a fuel pump inside the gas tank?

On a 4 runner the fuel pump is in the tank. On pick ups, it is not located in the tank.

Where is the flasher relay located for 1998 Toyota 4- Runner

Toyota Pick-ups, Land Cruiser, and 4 Runner 1997-00
Flashers -REPLACEMENT

The turn signal flasher is usually located in the convenience center, under the dash, on the left side kick panel. In all cases, replacement is made by unplugging the old unit and plugging in a new one.

Hope helped with this (remember rated this help) Good luck.

The car's peformance has been poor, especially on picking from a stationary position (no power).

I would suggest to have the pump timing reset and probably have a diesel specialist to check the pump as well. It is very difficult to give extra help over the net as most of the things have been covered by the mechanic I supposed. But as per your description I think the pump may have not been timed properly or it may need overhauling as well.
Cheers
