My 1990 Toyota's #3 cilynder makes no difference with spark plug wire disconnected.

Yes you can test the injector pulse signal with a tool called a "NOID LIGHT". You can buy this handy little tool at any auto parts store like NAPA or Carquest for about $5, it plugs into the injector connector and flashes each time the injector is commanded to open by the processor. I personally think you have a defective wiring harness on the engine.

Can a fouled plug be cleaned and if with what product

It can be cleaned and you must use a sand blaster (by far the best way to clean them) that is just for spark plugs. Another method is to use a wire brush and carburetor spray cleaned. Below is a link to the spark plug sand blaster i mentioned.

I was sold the wrong spark plugs, took them back to napa and they exchanged them for the right ones. Would running the wrong plugs do any damage or make any difference in performance?

The primary difference in spark plugs is the heat range in which they operate. The incorrect plug may cause a decrease in performance, however no permanent affects should be present.

Okay the car has new gasket and new wires and the spark plugs wires pops out of the valve cover why is that

If you bought after-market spark plug wires, that is not from a dealer, than sometimes the spark plug boot may be a tad short or loose on the spark plug and will slip or pop off. Take them back to the supplier in exchange for a better brand.

What parts are exchange in a tune-up for a 2001 grand caravan with 164000miles?

Tune up is a very vague word. But I would suggest, replacing spark plugs, wires, Clean throttle body, replace air andf fuel filters, check drive belt.

No Bus message when trying to start 2000 dodge stratus

The bus system is the high speed info network the computers use to exchange data. changing plugs and things wont help. you need to get dodge or a good mechanic to diagnose your fault with a scan tool

Check spark plugs and wires. Could also be defective Coil.
I recommend replacing all plugs and wires at the same time.
