How to reprogram the computer on a 1999 Grand Marquis

You cannot reprogram the computer. You have to replace it. Load test the alternator. If a diode is bad it will charge the battery at a slower rate but will still light the battery warning light.

The computer is not easily reprogramable. You need to buy a specialty chip and specialty hardware, and the reprogramming needs to be done by a pro so you don't kill the motor. It gets very expensive very fast.

How to reset 1994 Grand Marquis computer

easiest way is to reprogram with a scan tool

however, you can reset many of the functions by disconnecting the battery
and while disconnected, turn on your headlights

yes... turn on the headlights with the battery disconnected

obviously the headlights will not work but more importantly, any energy stored in the computer will disipate when turning on the headlights... this may clear many of the stored data in the computer

Wont change gears

No, that's not the problem (sort of), your car computer needs to be reprogrammed...you should be fine once it's reprogrammed or have the computer replaced. Having it reprogrammed is cheaper "IF" the computer is ok, only a mechanic will know that...it's not a job that can be fixed at home...it requires special equipment.

Radio

i was a GM mechanic for years, your problem is in the module (radio) itself, the radio on newer GM vehicles also doubles for part of the computer on the vehicle, often controlling the door locks and headlights, it is common for the module to act up once in a while, sometimes you can have the module reprogrammed to fix the issue, but that takes a $2000 tech computer and a subscription to GM service site, which most people don't have, if you don't have access to this then i recommend you take it in to the dealer, often there will be an open bulletin (reprogram offered by GM) that can be done for no cost at all to you, but you have to ask them to look for any open reprograms for your vehicle, if this doesn't fix the problem you will have to replace the radio, and that will HAVE to be done at a dealer, because if you put a different radio (salvage part) in the vehicle that what the computer is programmed for, there is a good possibility that your computer will shut down and you will have to tow it to the dealer to get the computer programmed again.
