What's toking mean? On a rebuild I tell people easy to normal driving. Break in. Bring it back for an oil change and inspection at 500 miles.

How do I find timing marks on the harmonic balancer on 3litre 2006 ford fanger

Timing marks are increasingly being deleted from crank pulleys and harmonic dampers as they serve little purpose in this era of electronic engine management.
Timing belt and chain alignment marks are provided where they need to be for routine chain or belt replacements and subsequent overhaul work but even these are being superseded now engines are being jigged into alignment and assembled by robots. Workshops are increasingly expected to invest in special service tools for engine alignment.

If you can't find timing marks, the reason could be they simply aren't there.

Engine identification numbers

I am not an informed enthusiast but I believe that casting number can end up as a variety of engine capacities in a variety of models.

It is not the casting number that is important but the engine number that as standard is stamped on an aluminium plate and riveted to a pad provided for the purpose on the top of the cylinder block. The plate is often removed during engine overhaul and rarely refitted, though sometimes the number or a number is then stamped directly into the cast iron where the plate was.
The number will usually start with the prefix 99H or similar and the capacity of the engine is likely to be 997 cc or 948cc though without the engine number and a degree of experience and reference matter it could be almost anything from 848 to 1275 considering how people commonly sourced replacement engines for their old cars.

It is necessary to overhaul the engine more than 12 yrs..

Engines are not overhauled due to age or mileage. Engines are overhauled due to mechanical failure and/or excessive wear. I have overhauled engines with less than 6 months of use on them. On the other hand, I personally drive a 1982 Ford Escort with 220,000+ miles on it that has never been overhauled. It depends on how well the engine has been maintained and the type of driving it has been subjected to. I have also seen engine failures on cars that have had all the correct maintenance and driven reasonably, but they fail anyway. (Rare, but it does happen.)

Cost of complete engine overhaul service

You might be better to get a used engine and have it installed. It would be more cost efficient. Labor to replace(with a new timing belt installed) is based on shop labor times about 5-6 hours. A lot of places who will sell engines often offer a warranty to go with it. An overhaul may run you in excess of $2000.

I have 04 grand prix compG it has 135,000 when is it time to have engine rebuilt trans also

There is no "overhaul schedule"...providing your engine and trans are working properly and you keep up with routine oil changes and other service many will last up to 300K with no problem (I get that out of everything I drive.) It is extremely expensive to overhaul and unless all electronics are replaced at the same time, you often will end up with a great engine & trans that don't work.
