Well it depends on the color of smoke if it's WHITE; it could be a blown head gasket (check coolant levels and then oil to see if it is milky looking) BLUE: could be burning oil, which could result to fouling plugs (check spark plugs for fouling) BLACK; too much fuel flooded (check spark plugs for fouling)
REPLACE SPARK PLUGS AND WIRES AND CLEAN FUEL INJECTORS. SOUND LIKE FUEL INJECTORS LEAKING FOULING OUT SPARK PLUGS WHEN YOU TURN OFF ENGINE.WHEN YOU START CAR UP NEXT MORNING CYLINDERS MISFIRING SO BAD FROM FOUL PLUGS ENOUGH SHAKE ENGINE.WHEN ENGINE RUNS FOR FEW MINUTES THAT WILL BURN OFF FOUL SPARK PLUGS UNTIL ENGINE RUN NORMAL.
sounds like you may have a stuck closed poppet (fuel injector) inside your plenum. No fuel would cause misfire and a lean conditon. Also a vacuum leak in that cylinder would cause a misfire but yoyr spark plug would be fuel fouled.
If all the coils are giving spark now,then you moat likely have gas fouled plugs now,so change them out with new ones,all 8 of them.If you do not have spark on all plug wires,pull the timing belt cover,and align the cam shaft and the cam,to see if the belt has jumped.If It hasn`t,replace the crankshaft sensor.

ihad the same problem.. its not the coils or anything like that.. and any reg mechanic wont know the prob unless they under vw.. u need to replace ur power output stage.. thats what cylinder 3 misfire is.. after i fixed it my car is good as new. i
