My automatic transmission is popping in and out of gear while in reverse.

Most likely a shift solenoid but check your tranny fluid first to make sure that is filled properly

Remote starter only allows my starter to turn over twice; needs at least 3 with my key. How to adjust to have it starter run longer on remote?

I know you are looking to have the remote starter run a third time but I would say you need to look at your Fuel Pressure Regulator on the Scion. Sounds like it is not holding fuel pressure at the fuel rail and that is why it requires a third Crank

The other day I heard a grinding noise like if the muffler was dragging from the bottom of my 2006 scion xb when I was coming slowly out of a full stop at a red light and then again when slightly turning...

I couldn't really tell you if the noise you are describing is related but the first thing you need to do is find out what Trouble Codes your ECM (Computer) is giving you, that's why the Check Engine Light is on. Once you have the codes it will give us a better indication of where to look. You will need to hookup a OBD II Scanner (On-Board Diagnostic) to you Diagnostic Port located under your driver's side dash panel. Once you retric=ve the Trouble Code out of the Computer you can start pin-pointing what the problem is.

I will tell you it most likely is related and has to do with your Trans-axle (Transmission), maybe a bad soleniod or a bad sensor. You can have the codes retrieved at no charge from most Auto-Zones, O'Reilly Auto parts, Pep Boys, Aamco Transmissions and there may be other shops may do it for you for no charge.

Automatic or manual? No need to change either until 100k.
