There was a know problem on some PT cruisers for shutting down intermittently and some shutting down and unable to restart. There was a wiring harness on the rear side of the engine block. you have to access it from under the car. this harness can come loose and rub on the axle shaft running from the transmission to the Right front tire. The harness contains wires for the Crankshaft Position Sensor (CPS) if it has been rubbing it can wear through the wire insulation grounding the circuit or cutting the circuit completely. That would be the first place I would look.
The is no way for you to set timing. the timing is computer controlled, i assume you need the timing marks for the timing belt, here are the alignment marks for the cam and crankshaft.
It may be the computer. Everything in the ignition is controlled by the computer. They are not likely to go out but they do sometimes. I would check all the wiring out first though. Make sure power is getting to one point to another. You have the right parts it seems, make sure they are getting the proper current.
The freon capacity will be written under the hood, usually on a yellow and black label. Label may be on dryer, above radiator or on the firewall passenger side.
DEPENDING ON READER OR SCANNER, DOES THE INTRUMENT CLUSTER READ NO BUSS? IF SO IT COULD BE THE PCM THAT IS WHERE THE BUSS COM. COMES FROM, DOES THE VEHICLE ACT UP WHEN ENGINE COMPARTMENT IS HOT IF SO THIS IS A GOOD INDICATION OF A BOARD FAILUER IN THE PCM.

first, identify the alternator. remove the fan belt on the alternator, label and remove all wires that is attached to it. remove all bolts that is holding it. remove the old alternator.
