Have the output voltage of the alternator checked and have the voltage of the regulator checked
Maximum is 14.5-14.8 volts dc
high than required voltages will damage an ECM
spikes from jump starts will burn an ECM
Spikes from dirty / loose ground wires will burn ECM

A dealer may have an answer but I would go to an accredited auto electrician with experience on your make of car after as dealer service centers may not have the answer as they prefer to sell new parts and not fix faults
The mechanic has been in contact with the manufacturer asking questions, I guess he's not getting the right answers, I was hoping someone might have gone through the same thing and found the problem.
there is a site called just answers where you can chat on line to a mechanic--I think that there is a cost but if so you would expect the correct answer

Shorted engine wiring would be my guess, but have a tech trained in this cars electronics check it out first before any parts are replaced. You will need a used harness because a new one is no longer made by Toyota. Computer blown is a very loose term so if you could provide more exact info it would help.
