The best way is to get a voltmeter and check the voltage of the battery with the truck running and not running. When the truck is running, the voltage across the battery terminals should be aboput 14.9 volts (showing the alternator is charging the battery). With the truck off, the battery voltage should be about 12 volts (showing that the battery is holding the charge). From there, you should be able to tell which is bad.

You should not worry about the batteries, but look again what's is the real problem if there is one.
SOURCE: Battery won't charge. Replaced alternator,
check if alt is working disconnect battery cable when car is running...if stall then alternator problem...if not there is a break somewhere in the line. also is all wires connected or alternator grounded right? check for corrosion

Check all your fuses if you had a system failure it could have blown a fuse. I am not sure on your vehicle where the fuse is in the car or under the hood it could also have a relay. You can check your alternator by checking the voltage at the back of the alternator where the big wire bolts on. You should have 14+ volts at the alternator.

You may have to run another hot wire from the back of the alternator to the battery direct.
Use 10 or 8 guage wire.
