Check and adjust your choke accordingly, also since you have given it a tune up you should adjust your timing if it needs adjustment. Also check for any vacuum leaks. As for the exhaust leak I would look along the exhaust manifold and then along the exhaust pipe under the cab, check where the exhaust manifold and the exhaust pipe connect as there should be a donut or flange in there and it could be deteriorating. could be a wire crossed, or it's out of time. since you used motorcraft plugs, did you set them properly to the correct gap? replacing plugs without gapping them can cause the sluggishness, out of time can cause the mis-fires and rough running.

injectors ,when dirty, tend not to spray as well,so it might be that......try some fuel injector cleaner. Also if you have a bad o2 sensor .The o2 sensor tells the computer how to mix the air and gas mixture

its the ecu ,my camry had the same problem. one of the injectors is staying open and flooding the cylinder.changerd the injectors same problem,changed the ecu problem solved.

Remove the shroud around the steering column and shifter and look closly at the wires coming out of the shifter at the pivot of the shifter, if its not to bad you can tapeit and reposition it and be good to go.
