I'm sorry to say it could be the computer. The computer controls idle speed as well as alternator output. If the check engine light is on you should get it scanned for trouble codes.
There isn't much to the charging system on any vehicle. The belt spins the alt copper binding and creates eletrical current. That current goes directly back to the battery. The other wire goes to the gauge in the dash. I would replace the alt. If you said it was intermittent and it tested good at the rebuild shop who is to say that wasn't one of it good times? Easy way to find out how good it is. While the car is running unhook the possitve terminal from the battery. If its good the car will stay running. If it isn't the car wont.
INTERMITTENT BATTERY DRAINS ARE HARD TO FIND. TURN OFF ALL
SWITCHES IN THE VEHICLE. MAKE SURE THE GLOVE COMPARTMENT LITE IS GOING
OUT. OPEN THE HOOD. CLOSE ALL THE DOORS. MAKE SURE ALL OF THE COURTESY
LITES ARE GOING OFF. DISABLE ANY UNDER THE HOOD LIGHTS. REMOVE THE
NEGATIVE BATTERY CABLE. USE A 12 VOLT TEST LIGHT, FASTEN ONE END TO A
GOOD GROUND, { METAL PART OF THE MOTOR} . FASTEN THE OTHER END TO THE
NEGATIVE TERMINAL OF THE BATTERY. IF THE TEST LIGHT LIGHTS UP THERE IS A
BATTERY DRAIN. IF NO LIGHT , NO DRAIN. IF THE LIGHT IS ON LOOK IN THE
FUSE/RELAY BOX NEAR THE BATTERY. PULLOUT THE FUSES, LARGE & SMALL
ONE AT A TIME, IF THE LIGHT STAYS ON PUT THE FUSE BACK IN TRY THE NEXT
FUSE. WHEN THE LIGHT GOES OUT, THAT IS THE CIRCUIT CAUSING THE DRAIN. IF
IT NEVER GOES OUT, DISCONNECT THE ALTERNATOR. IF THAT MAKES THE LIGHT
GO OUT, THERE IS SOMETHING WRONG WITH THE ALTERNATOR. IF THE LIGHT IS
NEVER ON, YOU MAY HAVE TO DO THIS ANOTHER DAY TO FIND THE DRAIN. ALSO
HAVE THE NEW BATTERY RECHECKED.
You have an intermitt issue. Test battery voltage when light is on. More than likely alternator (also check the belt that drives it) or poor battery connection (must be clean and tight).
check battery voltage when you turn off car. it should be 12.5 volts.if drops 11.0 volts the battery is got a weak cell in it.i bought a sears die hard battery it last 2 years the battery had a defect .it had a bad cell it short out the battery.check alternator wires for defects.
bad battery module for the light or a dieing cell in battery
batterys can be tested and wont show a dead cell at all but you will be told that the battery good
most batterys are refurbished batterys sometimes getting the luck of a good battery is 50/50 chance
heres a way to test the battery and alternator at the same time
start vehicle
disconnect battery positive post
if vehicle dies the alternator is at fault if vehicle doesnt die its the batterys life dead cell
