Timing is off. Or you may have engine cooling problems that is causing preignition. Does this happen when you are climbing a hill, is the car hot or cold? Did you route the ignition wires the same way as the old ones. you can be getting crossfire . Need more information

1999 accord ex knocking really bad.Should I replace the spark plugs and put in a higher octan gas

No, the condition of the spark plugs will not provoke a knock. Also, do not put higher octane gas than recommended for you accord. Higher octane will not cure a really bad knocking condition, just a mild one under hard acceleration. In all probability, the knock sensor is malfunctioning, or the computer is getting erroneous readings from the timing sensor. Both possibilities can be determined with a computer scan.

Fixing error code po350 (ignition coil malfuntion)

yes this code is a coil issue and without getting very deep it can be triggered by a defective spark plug, the knock sounds like maybe a carbon knock, run a coup[le of cans of upper cylinder cleaner in the gas tank when u fill, STP gas treatment is one of these products, if the knock persists then have the dealer check for a hard carbon problem in cylinder's or a possible piston or engine rod bearing noise.

Hard to start, sluggish, does not have immediate power/response when pressing gas pedal.

Could be either of those. But being intermittent, it could also be a wire from your car's computer system.
