Could be so many things, why don't you take it too a couple different mechanics. If it's something serious your just doing more damage driving it around and asking people on the internet what a sound is that they can't hear. Get a opinion from a few diffrent mechanics.

There's thumping noise coming from the engine I can feel it periodically. It thumps whether I'm on the highway or letting it idle. I have a 2005 4x4 ranger

could be a loose engine mount but there are a few things it could be so some one would need to hear it for a better diagnosis

What causes engine miss at idle under load?

I'm not sure what you mean by "under load", maybe with a/c on, etc. Also is it really an engine misfire or a rough idle. If it really is a misfire, a scantool at your local parts store should be able to read a code for that. Sometimes a rough idle could be due to just a cracked or disconnected vacuum hose or dirty throttle body. You didn't say whether it runs ok at highway speeds. Sometimes a rough idle can be cleared up a lot with throttle body service or injector flush. Sorry, this is the best I can do with information provided.

2002 olds intrigue shakes while idling with brake on in drive

The cause is too low an idle and engine is starving for fuel so it shakes like that. The thumping sound you hear is most likely just the exhaust being too close to the floor amd bumping against it when in drive with brake on.You said yourself that it stops when you put it in nuetral, well the engine speed goes up when there's no stress on it.With some one holding the brake and it's sitting there thumping, set the idle speed up just enough to make the engine stop rocking that way.

When I'm idling in an Atlanta traffic jam yesterday the battery gauge gets very low, the radio turns off and I'm afraid battery is dying. Coming out of the traffic jam and returning to highway speed the...

It sounds as if the alternator is not putting out enough charge at idle to keep the car's battery at minimum necessary voltage levels. When you drive, the RPM are higher and the alternator spins fast enough to charge the battery. At idle speed, the output from the alternator isn't enough to replenish the battery's charge. Find out whether you have a separate voltage regulator, or if it's built into the alternator (they often are). I think you're looking at a new alternator though. You could go to an auto parts chain store and have a charging system test done to see if everything is OK - at AutoZone or Advance Auto Parts, they'll do it for free - it'd be worth the time to have them do that, to see whether it's the battery or alternator, or neither.
