That's quick. I would do a compression check first. Sounds like a blown head gasket. Check coolant level also.

06 Ford Fusion dome light comes on for about 3 to 4 minutes then goes out for about 5 minutes and comes back on and now battery is dead!

In my opinion, the problem is in the smart junction box. If you pull that fuse, it should kill the dome lamp till you figure out the problem? I'm not sure of sjb location, it might be under driver side dash?

runs perfect all the time hot engine, even up hills?

do the 60,000 mile service points? or the 90?
bad running engines, do not want to start.
did you try the 2 tricks in the operators guide
1: crank with 10% throttle (helps finding stuck closed ISC valve)
2: crank it W.O.T? clears the flooding.

My ford fusion wll not shift to 3rd gear and wont go above 50mph

Don't listen to these idiots on here, I am a ASE Certified Ford Technician, and Im telling you that theses trans are junk. I have a 08 Fusion in the shop now. I have done Three, yes 3 Trans swaps on this and the problem isn't fixed. Cannot get out of second gear. Its telling me shift solenoid b electrical / stuck open, its not the shift solenoids, its the TCM FLASH THE TCM. Put A jumper witre from your hot battery post, while disconnecting the negative terminal from the battery. Hook your jumper wire from the positive cable (still on battery) to your negative terminal (off the battery). This sends a ground signal to the electrodes and capicitors to discharge any power remaining, which will put the car into a relearn mode. Let the car sit for about 15 minutes like this. Then Hook your battery back up, get into your car turn the key to the on position without starting the car. Then press your break pedal 3 times then start your car. Allow the car to FULLY warm up, that means allow it to run for appr. 30 minutes, 45 on a cold day. This will allow the TCM to relearn your driving habits. Then drive your car slowly and easily and it should settle itself out. The next thing to do if that doesn't work change the TCM

My 06 Ford Fusion has trouble starting on these colder mornings. After 4 or 5 tries, it will fire and starts normally each time after.

When you put the key in, turn it to run and pause before turning it to start. Pause it until you hear a humming noise at the run position that stops. Then turn the key to start. What that does is allows the fuel pump to fill up your lines and make it a little easier to ignite. Also consider a new battery.
