Sarah, you can rule out the A/C because the A/C wasn't running when the problem occurred. You can also rule out any fluids from the engine are transmission for they only leak on the ground not inside the vehicle. What you have is a water leak coming in from the rain. Here's a good way to find out where its coming from. Take your home garden hose and run water from the top of the vehicle down the windshield and watch under the dash board to see if you can see where it is coming from. NOTE: You may have to move the hose in different areas until the water comes into the vehicle. Once you find where the leak is then have the glass company repair the leak. Lets address your question first. No it can't be any type of fluids from the Transmission or Engine. The reason the fluid is a brownish color is because the water coming in is washing dirt and debris into the vehicle. NOTE: If you did not notice any leak during the hot weather when your were running the A/C I'd say it's not due to the A/C System. If it were the A/C drain hole plugged up then you would here water sloshing around in the A/C housing close to the blower motor. It seems to me sense it was in the rain and we have had some really hard rain lately that's its most likely due to an outside leak. Here's how you can find the leak if its an outside leak. Close all the windows and run water over the passenger side windshield open the drivers door and get inside and see if you see water coming in, if you do that where your leak is. There is little I can think of that is going to be a clear liquid in your car. The only things that I can think of 1. Condensation coming from the drain of your A/C unit(most likely), 2. If it is a small amount and it is coming out of the tail pipe, it is water. The catalytic converter turns most of the unburned gas from your engine into water.
Automatic transmission fluid is RED, Antifreeze is Green in Nissan products, Brake fluid will be a semi clear liquid with a brownish hue to it. Manual transmissions use gear oil which is a golden color. Engine oil, depending on how well the car has been maintained, will be a light goldish to a black.

Check the fuse box located underneath the drivers side steering wheel. Flip the fuse box cover lid cover and there will be a diagram. Locate the "Wiper" fuse on the diagram and replace it with the same number fuse. Look underneath your vehicle for any evidence of broken plastic or possibly your CV axle has broken. Check your oil and transmission fluid and make sure they are topped off. Look for any liquid leaking at the bottom of your car.
probably your lower rad hose. shine a flashlight around underneath and see if you see it reflecting off of a liquid trail, that will tell you where the leak is coming from. you can also get leak tracer to add to your coolant that will leave a more visible sign.
