It is impossible to propose a diagnosis of your issue without knowing the YEAR, MAKE, and MODEL of your vehicle.

That being said, it sounds like you are having an issue with your vehicle security system. Follow the manufacturer's directions on how to disable or reset the system.

Fuses and relays

Sorry, here is no "keep running" fuse on any vehicle. It sounds like you have either a fuel issue or an ignition system issue.
It should go without saying that it is IMPOSSIBLE to answer your question without knowing the YEAR, MAKE, and MODEL of your vehicle.
That being said, it would be a good place to start to perform a readout of stored codes from the ECU, and perform standard diagnosis of the fuel and ignition systems.

2002 saturn sl2 will not turn over and security light is on

This is a pretty common occurrence on gm vehicles like your saturn. The problem is basically a mis communication in your car's antitheft system. The system is designed to prevent your car from being hotwired. Along with the basic function of your ignition key, there is also a system called passlock that works with your key. This is the antitheft system. Your key has transponder hidden in the plastic head of the key. It sends out a signal to your ignition to tell it that everything is ok, and that you are using the correct key for that particular car. Without this signal, the car won't start and the security light comes on. So basically without that preprogrammed key, your car doesn't work. Making it impossible to hotwire. The problem you are having is that the system is malfunctioning. It can't get that signal where it needs to go and is keeping you from starting your own vehicle. There are 3 major parts in this system. Obviously the transponder key. The lock cylinder in your ignition that receives the signal from the key. And finally the Theft Deterrent Module. (TDM) The TDM is basically the brains behind the system. If any of these parts are not functioning correctly, your car won't start. The trouble is determining which part has failed. This can be costly and time consuming to replace each part one at a time. I've had great luck in bypassing the whole entire system. Your key will work just like normal, the security light turns off, and you never have to worry about this again. Not to mention you can do it yourself with a few tools, a little effort, and for less cost than a new key.
Copy this link into your browser. There is a ton of info on this system and the only permanent bypass solution I've ever found. I've used it on 2 of my vehicles and many others. Good luck.

1999 oldsmobile aurora replaced engine and it wont start nor does the fuel pump run

Check this out. http://vatspasslockpasskeysecurityhelp.yolasite.com/ A lot of the time when you swap a motor on older GM cars you can throw off the antitheft security system. This makes it impossible to start from the ignition. You can try jumping the starter. If it starts from there, then the antitheft is definitely the problem. Also look for a light that says security on the dash. This is also an indicator. For info and ways to beat this, check out this link
