The AC functions of defrost, vent and floor are controlled by vacuum motors, you have a vacuum loss problem from the engine, check for a small disconnected vacuum hose under the hood from the engine to the firewall..
There are two places where the vacumn hoses come loose or off.
One is under the battery box ... small hose goes on nipple there.
Also when standing in front of the jeep. to the right side of the engine you will find a tee shaped hose that one of the hoses goes onto a nipple in that area.

I have a 2002 Jeep Wrangler Sport, when I take the hard top and doors off the check engine light comes on after about a week. A few days after I put them back on it goes out. Is there a sensor loose?
