take your car to the dealer right away. there is fault in the system.

I am not aware that there are indeed two thermostats on the 350Z. I would be more suspicious of the water pump causing the overheating problem. Is the water pump leaking? Leaking is a sure sign that the water pump is defective, but I have seen water pumps that were not leaking, but were still faulty because they were partially clogged up. Anyway, hope this helps and best wishes.

The support bar right above your head has 2 elastic bands attached to it, one on the drivers side and one on the passenger side. After time they lose their elasticity and don't pull this bar (the one with the top attached to it) down when you retract. If it doesn't pull down, it will stay up (forward) as the frame retracts and get jammed up in the rest of the frame. Worst case it will pop the metal clip which holds the center of the cloth top to it (it is the length of the bar and spot welded to it) off. It will also put holes in your top on both sides as they don't fold down under and instead get crimped in the frame. Temp solution is to push that bar down as it retracts. Permanent solution is to repair the elastic sooner than later before it wrecks havoc with the whole frame and motor.
