UPDATE: I thought I was posting regarding a 1998 E36. Not sure a 99 has the same fuse or interlock.

If the boot (top storage area) cover is not completely closed, the trunk will not open. There is a micro switch on the passenger side of the boot. Open and Close the convertible top again. If that doesn't work, you can remove fuse #7 (the trunk/roof) interlock but you will have to put it back in to operate the roof.
