Time for a trans rebuild
Some trans fail sooner than others
80% fail from not changing the fluid every 3 years
or known problems, when the mfg makes them, year after
year, with no intentions of correcting things
The fixes are only done in the aftermarket when they fail
You say your stumped,based on what,doing nothing
& worrying what this issues are?
Anytime you have a trans problem & drive ten miles, you pretty

Likely the forks on the shift rail inside the trans are sliding on the shaft or are worn. I believe your unit needs to be removed to check this.

as for choking make sure your air filter is not soaked in water, as for your clutch dont see ya water would affect it unless you picked something up in the puddle that got logged in the linkage

The transmission range (TR) switch is part of the park/neutral position (PNP) and backup lamp switch assembly, which is externally mounted on the transmission manual shaft. The TR switch contains four internal switches that indicate the transmission gear range selector lever position. The powertrain control module (PCM) supplies ignition voltage to each switch circuit. As the gear range selector lever is moved, the state of each switch may change, causing the circuit to open or close. An open circuit or switch indicates a high voltage signal. A closed circuit or switch indicates a low voltage signal. The PCM detects the selected gear range by deciphering the combination of the voltage signals. One of these circuits it what is causing your problem but I hope this helps you understand some.
