You can try Vinegar or get a clay removal from parts store will remove paint and just about anything the clay will...
or a good cleaner /wax

Panel? Window, sun roof? Either way. Silicone it in. Window no big deal from the outside.. Sunroof, well if you want it to work, these seals are $150 +. Use water to smooth the silicone out. Wipe up the excess first. Hot day, be quick about it.

clean out the drain tubes on the corner of front window with compressed air if you have sunroof also clean out sun roof drain tubes in the front of sunroof

I have an 91 2-door integra. now thats its been raining a lot i hve been geting alot of water into my car. its only weting my back carpet and my trunk.

i have a 1992 acura integra ls and i had the same problem. it's most likely that from your sun roof there are two pipes that run towards the back to get rid of excess water through the underside of the wheel well. the rubber tubes over time pull out (no pun intended) and all that water that hits your sun roof drains into the back of your car. when you slow down all that water hits the carpet and creeps its way to the back seats. what you need to do is take off the panelling of the trunk and reattach the rubber tubes. you can use RTV to seal it up. it's worked for me and im pretty sure it'll work for you.

Check fuses and wiring. If all is good, I suggest carrying around towels and plastic wrap... Just kidding. If nothing works, take it to O'Reilly and have the computer checked. It could just be a burned motor, which is an entirely different story.

Sun roof needs adjustment

no adjustment there two drains at the tracks that sometimes plug up find them and use wire to clean them out,inspect gaskets you can lace the rubber gasket with petroleum jelly this will help keep water out.

Mazda Tribute. Water leak under driver's feet. Had similar leak on passenger's side and it was the air-conditioning. Could this be the same?

Generally, water on the passenger side is the A/C drain tube.
Driver side generally means widshield or sun roof seal leak.
Did you wash the Mazda or did it rain prior to puddling?
Before disassembling the windshield seal, test ... with a water hose (Remove floormat and place a towel on newspapers on the driver's side floor).
There is a "smoke" test" that can more accurately find the leak. See if you local AutoZone will rent one (maybe free) to you.

How to remove a convertable roof from a mazda mx5 mark 1?

With the top up, remove the carpet and panels on the back shelf and at the base of the top. You should see three metal bars running around the base of the top. There are thirteen 10mm nuts that hold these bars on. Remove these (when reapplying, they should be torqued to 70-95 INCH pounds and there is a specific sequence, search the internet for the diagram - I think it was a like via Moss Motors Miata. That's about all I can tell you.

Seal maybe damaged on bottom roof seal and letting in water to the boot on the offside of car

The lower roof seal penetrates to the cabin rather than the boot (regardless of whether you have a soft or hard cover on)
If you're getting water into the passenger side of the boot, it's most like the boot lid seals are perished - inspect these carefully and replace them if required.
