Did you route the new wires ezxactly as they came off the truck? There are service buletins on this issue with doge. Not sure if the same for Ford on this but check. Some plug wires if crossed will cause a P0301-P0308 code or even a P0300 which is random misfire. There may be a service buletin on this for routing and a procedure for doing so! I had to do this on my dodge with the 5.2 ltr. The guy i bought the truck from gave up and i got it cheap this fixed the problem!

i would think a plugged fuel injector on # 6 cylinder could be the problem,or a big vacuum leak at that cylinder
a valve burnt/stuck could be but you dont see much of that anymore
could be coolant leaking into cylinder from leaky haed gasket but you would have to add coolant every so often
i would check #6 cyl. spark plug after driveing around a while if it looks new, ie no deposits on it then an injector would be what i would change next

It could be many other things. Have you changed the air filter? I could be extremely dirty or it could even be a vacuum leak that is making it run rough. Is there a check engine light on? If so that could help find the problem. If it's not something that simple you would need to start looking to see if all cylinders have the correct compression because it could be a blown head gasket or some other internal engine problems. You will need to figure out if you have spark to the plugs, and if not- if you have voltage to the coil to proceed.
