Possibly you really had a problem with the alternator. It was not charging the battery, when you replaced the battery with a new freshly charged one all was well for a few days till the new battery lost its charge a well.

First have the alternator checked, it should have al least 13.5 volts when the engine is running. Do not replace it unless it tests bad!

oki actually name of that assembly resemble to the throttle kick down cable. this cable is right on the throttle body,
and leads to the transmission. this cable changes the down shift
points, and if set to high, the transmission will down shift at a
higher gas pedal application, and COULD cause the transmission to shift
    way too late.

if that cable is set right, and you still can't go into OD, there is something wrong with the tranny.

hope you will gota point ....

A 2002 jeep cheroke will start but wont stay running at idle speed

Two things I would check is how dirty the throttle body is and the egr valve. When the truck is idling the throttle body is barely cracked open and a ton of dirt on the butterfly can block some air from getting in causing it not to idle. just google cleaning throttle body. I would also check with the dealer and see if your jeep has an egr valve, Im sure it needs to be replaced and would cause the Jeep not to idle correctly.

Assuming that the transmission is a automatic, you fill it through the transmission dip stick tube. Just make sure you do not overfill it.

This one sounds like a faulty throttle position sensor. If the computer has generated codes to indicate this, P0122 or P0123, start with a visual inspection of the wiring and connectors at the TPS which is located on the throttle body. Disconnect the wiring connector and look for any damage to the terminals. Reconnect the the wiring connector and use a scan tool to verify that the voltage changes smoothly from 1.0 V at closed throttle to 4.5 V at wide open throttle. If the voltage change is erratic or jumpy, try replacing the throttle position sensor. Sometimes, just disconnecting and reconnecting the wiring can solve a poor connection.
