SOURCE: 2006 mini overheating
Check for leaks around the Coolant Overflow Reservoir (the yellow bottle in the middle of the firewall.) I had the same problem with over-heating, and replaced the thermostat with no help. I went to the dealer and picked up the Reservoir for $26~, installed it in 5 mins (at work) and haven't had a cooling issue since.

if the car is warm the fans are designed to continue to run untill temp drops to normal temp and then fans shut off. This is a normal operation of the fan nothing to worry about. Now if they stay running for more than 10 minutes you have a problem.

The resistor on the fan is bad. You can purchase a new resister or buy a new fan assembly. Mine did the same thing and I just purchased the whole fan assembly and changed it out. to change the resistor, you have to take the fan assembly out. So I just changed the whole thing.
